I am putting an 04 Series 3 3800 S/C in my 87 GT.

I am using the series 2 TB and ZZP adapter.

What are the differences in Series 2 and Series 3 injectors?
I have both fuel rails both sets of injectors and planned on using the S2 ones, but I would use the S3 if I can

U can use either as long as u wire in the right connectors. I perfer the S2 injectors myself with the S3 rail backwards.

I certainly like the S3 rails better.
What do you like about S2 injectors?

not sure if its the same thing, but I am doing a 2004 3800 NA in my 88 GT and am running the car as a SII. I also used the SII TB and a ZZP adaptor. I used the SIII fuel rail/injectors and had to use the SIII wire harness for the injectors, wired up to the SII harness. I took the whole harness apart and ran each wire, one at a time, until the harness was done. Its not that bad, the injectors have two wires, a common pink one and a green, blue, yellow, pink, black, ? one. I'm pretty sure the colors matched the original SII harness. But bottom line its not that difficult to wire up the SIII stuff into the SII harness.
