I noticed water beeds under the carpet in the trunk, both left and right side... i think the carpet is allowing water to build up under it because of the moisture in the air.....My frame rails are rusted gone and holes are in those areas.

pulling the left and right side carpet back so air can get in there if there may help.....

If your frame rails are rusted, most likely your trunk is also, and has holes in it.
