Keeping the valve cover with the oil fill on the front side, gives you more clearance (and eliminates the need to notch the decklid hinge box), but by installing the drivetrain lower (custom mounts), you can do the same with the other one as well.

When you say "custom mounts" do you mean even the transmission or just the engine?
It all depends on how low you want to go and if you want to keep the engine level. In the swap in the picture I modified the transmission brackets (parts that bolt to the transmission) to lower them about 1/2" and then made the front mounts to keep the engine level and square. To go any further would have required a slight notch to the cradle for transmission clearance.

...yes, of course this also depends on how you mounted the engine. I use the oil fill covers on both sides and there is lots of clearance to the hinge, but then I had cut my hinge as I originally had just swapped the covers. Currently I am unable to get a picture of the cut as the car is currently buried from the parts of my other one while I rebuild it (hopefully done in a couple of weeks). Best to go ahead and do a test fit - if you have to cut, it will be obvious of where/shape and how much.

Here is mine. I didn't know about it until we just about had the engine/cradle in the car, so that's why it looks so bad. I was also grinding down the valve cover but broke through in that area, so I covered it in sealant and its all good. Here is the other side for comparison.

The valve covers are magnesium... it is a very bad idea to grind on them, unless you want to start a really impressive fire.
Oh NOW you tell me this. Great. I don't think grinding on it got it hot enough to ignite, but a ton of magnesium "powder" has been embedded into the firewall insulation from that operation. Wonderful.
