exhaust valve, intake valve-which is which by fierofinder

In the middle of setting the valve lash and was going to use the method in the haynes manual. I'm not sure which valves are intake and wich ones intake. The only thing I can think of is the exhaust valve would line up with the exhaust manifold. Also noticed that with each set one of them sticks up past the retainer a little more than the other.

You are correct, they line up with exhaust header and intake's line up with intake runners.
I do not know about the valve stems above the retainers.

And the intake runners line up with the intake valves.

I would suggest you look at this method:

A little difficult to read with all the specs in there, but read through carefully a couple of times and you'll get it. It's really easy to do this way. I used this way and it worked really well for me.
