The studs seem like they would be better, but they would have exposed threads that would rust. I thought that could also cause problems in removal later.

Can someone comment on the advantages of each or either?

Studs are usually better but I've used SS bolts on the 60* V6 and they hold up. On my 3800SC studs are used.

You want stainless studs. I couldn't find them locally so I used stainless bolts and cut the heads off. Stainless studs can save you much aggrevation.

Check out Rodney Dickman, I believe he sells a stainless stud set.

I would use studs because in the event of the nut backing off and disapearing the stud will still retain the exhaust manifold gasket . That will lessen the chance of the gasket blowing out before you can replace the nut. If your worried about corrosion on the thread use a good high temp antiseize and you'll be fine. A light coat on the threads has worked for me.

From a torque and holding standpoint stubs are always better than bolts. It also give you a double chance of getting the fastner apart.

Sounds like studs are the way to go. Should I use anti-sieze on the studs and run it in the the head until it stops?

Also- Do I still need to check and re-tighten after running a while?

If you use stainless, don't worry about anti-seize simply because they won't likely need to be removed. Of course it is always just a little safer to keep that option, so the choice is yours.
