If your going to keep the auto tranny there's nothing to change, just swap the motor. If your going to go with a manual tranny you have a lot of fun in store. you'll need to swap the ecm, re-pin the C-500 to match up with the manual wiring harness and install an entire clutch system. Some would say it's easier to just buy a car with everything already in place but it is doable if you have the time, $$$ and patience.
I'm not exactly clear from your post what you have in mind.

Since you said GT, I assume the 87 was already a 2.8. If so, then it's pretty much plug and play
If for some reason it has a 2.5 then you are going to need an ecm for a 2.8 auto trans, 2.8 auto wiring harness or modify the 2.8 stick harness to make it work, 2.8 auto flex plate, change the fuel pump to the higher pressure unit, change the fuel lines from the pump to eng, and you'll need the 2.8 exhaust. I'm sure there's more that I can't remember right now.

Ok, Now that everyone is confused here (including me) I think your saying that you have a 2.8 from the 85--thats simply going in the 87GT--The 87Gt allready has an auto trans in it ? Yes I think, ok leave everything as is including the harness , ecm, ect. If your going auto the harness and ecm will remain the same--so really nothing to do (plug-n-play. If you have any up-grades planned -do them now. Check your exhaust manifolds for cracks and so on, so you don`t have to do that after the engine is back in the car, any possible thing you would hate to do to the engine --(while in the car)--do it now. Belts, alt,hoses, plugs, pump,manifolds, gaskets, sensors, paint, ect.. hope this helps some...

Keep your GT's harness in the GT, the differences are the transmission control switch. Stay with what you have, use the donor motor and just bolt it up. Nothing changes.
If I were you, I would swap to the 4spd. You will love it. ask and I will tell you how.
