If you are going to use a stock 4.9 caddy chip, then you will need to use a 4T60-E transmission that has the correct gear ratios as well as inputs/outputs that the caddy chip was designed to work with. Let me give you an example... Say your 4.9 caddy chip is designed to work with a 4T60-E that has PWM TCC and 2.84 overall final drive ratio gearing. This means that an early 90's 4T60-E out of a 3.1 Lumina that doesn't have PWM TCC and has 3.33 overall final drive ratio gearing won't work correctly with your stock 4.9 caddy chip.
A couple of side notes: Most 2.84 and 3.06 ratio differentials can be easily swapped out without digging too deep into the transmission. Changing the drive chain sprocket ratios is a lot more involved. Changing or adding electrical components (ex: PWM TCC) may not be possible for certain transmissions so keep that in mind too.
What would really help me is if you could give me more information on what you are working with. If you could give me the exact make/model/year caddy you got your computer and chip out of as well as the ID code from the original caddy trans, I could take a look at my diagrams and service information to see if I can expand your trans options.
