Just an idea....

Could you clearance the Isuzu bellhousing with a grinder and use the 88 2.8 flywheel?

The "weight balancing holes" are NOT the external balance, if anything it's simply balancing for the flywheel itself to get it to neutral (like every wheel, brake disc, etc needs some balancing, either by removing or adding material). The external balancing comes in the form of a large lump of metal on the engine side of the flywheel.

I am using a 3400 la1 block and rotating assembly, with the 88v6 flywheel (which is the same part number as the f23 2.2 engine flywheel), with an f23, and a spec 3+ f23 2.2 clutch and pressure plate.

Rule of thumb is you use a clutch purposely designed to work with what ever transaxle / transmission, not the given engine.

You probably could but that would require bolting the transaxle to the engine with clutch installed, rotating it until it binds up, disassembling and looking for the point / points of contact.

I never did take the one apart I ran into this issue with, and it was many years ago, but I assume it was the rivet heads on the pressure plate just slightly making contact at some point inside. I found this out when I swapped a 2.8 into the then wives 85 2.5L 5 spd and used the 2.8L manual clutch ( I forget if I used the Muncie or Getrag clutch). I went to start it and it went KA-THUNK! rotating the engine via the crank bolt I was able to force it through it with a long ratchet a few times. Then i started it and thought Yikes! but the noise went away fairly quickly and at that point... "it's fineeeee.........."

not my circus, not my monkeys, but I think I would forgo trying to make the izuzu work and just go straight to the F23 swap. Mounts and linkages are available, there's minimal guesswork, and it's known to be strong enough, unlike the izuzu.

if this were my swap, I would probably use the stock ECU, wire it up as a 3900, and have a tuner adjust a 3900 tune for the 3500, it would be the fastest, most reliable way to make that work.

I agree with skipping the Isuzu, if that’s not the end-goal.

However, I do not find the selection of off-the-shelf F23 mounts/linkages to be so good, so I would assume some amount of custom-fabrication / fitting / head-scratching.
