With the 3800sc series | | and | || being built for cars from 96 through 2005 (07 for series | | |), is the wiring into the fiero the same? Is there a prefered year to use?

84 is totally different, 88 is slightly different but nothing critical. 85-87 are the same depending on options and drivetrain.

Most the time you use a PCM running 99 GTP programming unless you are using the 96 4T60E trans or the later 2002or03+(?) 4T65E trans, the you will need to use a PCM to match the trans.

I'm sorry. I should have specified what my car is when I posted. I'll be putting this in an 88 with a muncie 5 speed, unless the getrad is needed.

If its the factory 5speed in the 88 it is a Getrag. Any year of the 3800SC series II's will work, just have the PCM programmed to a 99 and setup for a manual trans.
