Hello everyone,
I removed the old quarter windows and after I took off the double sided tape, I noticed these rubber type pieces circled in red. Are these supposed to be there?

Judging from your other post about the drip rails, I suspect your car is a T-top and the goop was put there during the T-top install. The C&C instructions suggest that the window can be moved to make the trim lines match, and then "standard windshield adhesive" used. I'm thinking yours looks like black silicone, but could be butyl rubber.
Were it me, I'd scrape it off and replace with new, but I'm really bad about "If I'm doing (a) I Might As Well do (b)" ... and pretty soon "Might As Well" is up to (z)

So the top circle in the second picture is a hard piece of plastic with some sort of adhesive behind it, not sure what it was. So if I remove this stuff it won't affect the installation of the new quarter windows? The installation instructions only mention using the included double sided tape, no mention of windshield adhesive.

People have had issues with the quarter window flying off after some time. Sometimes this is cause by using poor tape, poor prep of the area, poor quality of paint (paint pealed off with the window), etc...
This is why most people use high quality tape as well as additional adhesive measures to ensure your $200+ dollar side window from catching air at speed and ending up cracked or broken along side the road.

Thanks Fiero Guru,
It just so happens that I just bought some urethane windshield adhesive to replace the windshield molding, so I can use the rest for the windows. Do you recommend using the adhesive in conjunction with the tape, or just the adhesive? The area will be properly prepped and painted.

I can see your point. The pictures are of the area that is covered by the front of the quarter window.
