Has anyone had a problem with ATP trans filter not fitting correctly? Looks correct, but recesses for bolt heads on top side half a bolt head off. Doesn't quite fit retainer clip either.

Before you condemn the filter, make sure you remove the old sump seal in the transmission and replace it with the new one that comes with the filter. If the old seal is still in there and the new one is on the filter, it won't fit right and cause it to suck up air if you do happen to get the pan back on.

Many if not all new filters need some minor trans changes to fit because a big bigger then OE for most years. Should have directions just what to change. I don't have them.
Yes, you must make sure old neck seal is removed. Plus new neck seal have to be install in right order to get both in the tran's input hole correctly. order will be on same direction doc.
Pan should have a "doughnut" magnet. Magnet need to be around a bump on the pan or may have problem to install the pan.

Thanks for your replies, however, the problem is that ATP has been bought by someone and that someone decided to increase profit margin by sourcing parts from China. Filter box has a stick-on label. That's a giveaway, usually, for Chinese parts. The reason it won't fit is that the indentations in the top side of the filter for the bolt heads are slightly over a quarter inch off. (half a bolt head) That prevents the filter from going up flush. No way it will work at all. Took it back to parts store this morning. Fortunately, they had an older ATP filter in stock. Part number printed on box instead of stick-on label, and no "Made in China". Fits perfectly and works great. Beware!
