Not much and I actually didn't notice it sticking out, but when I drove over it, I heard (and felt) a very loud bang. I checked under the car and couldn't see anything so I had no idea what it hit.

Hahah... that sucks. I'm sorry, I didn't mean to laugh, but at least it's more aerodynamic now!
Honestly, it doesn't look like it's really causing a problem, or really affecting anything.

Your car is not a high powered one. So this cross member doesn't see that much stress from the gearbox mount. Mine cracked and I had to weld in extra strength. I made the channel section into a box section. Much better for me! You probably don't need that kind of modification, but it would be better to straighten the thing up and check for cracks. While the car is in the air, it's the moment to tackle these types of potential future problems.
